Changing City Names In The Cities File
So I tried to change the default names for the civs by changing them in the Cities folder. However, when I tried to play the game with them, they didn't show up. The cities were just nameless.

What's the secret? How do I change the default city names properly?

The name you use in city.txt must be identical to the adjective form of the name in rules.txt.

E.g., @ROMANS in city.txt to identify that section and Romans in the appropriate slot in the section near the bottom of rules.txt where you can edit leader names.

Any typo will cause a mismatch, and thus no city names will work.
