Battle Observation
I apologize for posting so many threads, but I'm having a weekend marathon of Moo3 right now :/

Anyways, I have noticed that on some occasions, after firing several volleys of missles, my ships will simple hide in a corner and refuse to fight.

I'm talking about Indirect fire fleets with missle weapons protected by point defenders. Is it because they ran out of missiles? I've queries a few fleets and some fleets note "3 volleys left" but I can't be sure what sort of missles they are.

I'm not quite sure what you mean...

Are you watching or controlling the battle? If you're controlling, what sort of orders do they do this on?
Are any enemie TFs visible when they do this?

Maybe the AI is stupid?

I'm not sure what's going on. I have noticed that when I have an IF TF defending a planet, the AI will simply patrol around the planet until something comes in to sight, but once something does, it will break off and intercept it immediately.

Also, does this ever happen well before the battle is over? The AI may know that the remaining enemy TFs either are about to retreat or are going to be destroyed by incoming volleys. I think the AI can calculate this well in advance of the "Victory" or "Defeat" message popping up on the screen. But that's just my guess; I don't really have an answer for you.

An IF fleet will back off once its primary missiles are exhausted, even if it has ships with lots of guns in the TF. This can be inconsistent if you have them loaded with say 8 PD missile rounds and 5 normal rounds or ships with different amounts, so some ships may be left with spare missiles. Its also pretty good at deciding to hide and not to fight once it thinks it is completely outgunned.

In my case, the IF fleet fired 3 or 4 devastating volleys and totally blew the enemy fleet out of the water. Except for one tiny ship.

It was quite hilarious watching a fleet of 20 ships hide in a corner against a tiny ship.

If your Indirect fire fleet shoots its wad then it really has nothing to do but watch. I learned how to diversify my fleets after this happened to me the first time. The AI really isn't smart enough to utilize that fleet's PD capabilities to help cover other fleets either.

I build missile ships and name it LR or SR ship.

1) It seems that they tend to stay in battlefield longer than IF ships
2) LR or SR flotillas don't need any escort ship to form.

don't use auto combat, take control and keep your ships together, the ai is all to willing to have 1 or 2 units charge off into 10 armadas worth of firepower.
